I am having this issue for a few weeks now (don't remember exactly when it started). The Updater for Mac forgets my settings every time I restart the OS. This happened both on some late Snow Leopard Updates (it was working fine a before a few months ago). I have the Updater running on two Macs, one of them has Lion upgraded from Snow Leopard and the other one has a fresh Lion install. However, both forget my settings after a reboot. Actually, you can also reproduce it by restarting the daemon. After that all settings are gone. I've gathered the logs from Console.app: Obviously the Dashboard errors are coming from the Dashboard widget I'm also running. Let me know if I have to provide any other details. I did the usual debugging: reinstall the app, remove all preference files, etc. I even did a clean install and it didn't help.

By the way, something completely different. There is a bug in the tags input field where if you add a tag, start typing a new one and then press backspace, the previous one gets deleted. This bug has been updated in a new version of the jQuery-Tags-Input plugin: https://github.com/xoxco/jQuery-Tags-Input .
